The story of Gunslinger Stratos revolves around a future world where two dimensions, Earth and the alternate world called "Frontier S (Stratos)", exist. The two worlds were once connected, but as time passed by, the differences between them grew larger, and eventually, a great war broke out between them. A treaty was signed to put an end to the conflict, but soon afterward, people with special abilities known as "strikers" began to appear on both sides, and new battles for supremacy between Earth and Stratos began to take place once more. The players in these battles come to be known as gunslingers, using their advanced weapons to fight against each other.

The story of the anime revolves primary around Remy Odhner, a high school student from Earth, who is drawn into the conflict after he finds a hidden passage to the alternate dimension. There, he meets fellow gunslingers Tohru Kazasumi and Kyouka Katagiri, who are on a mission to destroy a rogue gunslinger who threatens to plunge the two worlds into chaos. Together, the three of them fight to put an end to the conflict and bring peace to both dimensions.

Remy Odhner, the main protagonist of the show, is depicted as a quiet and reserved young man who is thrust into a world of chaos and violence. Despite his reluctance to fight, he soon realizes that he has a deep connection to the conflict and becomes determined to do whatever it takes to protect those he loves. Tohru Kazasumi, the leader of the gunslingers, is characterized as a cocky and aggressive individual who lives for the thrill of battle. However, as the series progresses, his motivations and past are explored in more depth, revealing a much more complex individual than initially thought. Kyouka Katagiri, a young girl who has a tragic past with the rogue gunslinger, brings a emotional depth to the show and allows for the audience to connect with her.
