Rurouni Kenshin is a former assassin who wanders the country side of Japan. While he wanders he gives protection to those in aid to redeem himself of the lives he had taken while an assassin when he served in the Bakumatsu war.

Rurouni Kenshin finds himself in Tokyo and spots a woman fighting a man who had murdered someone and begins claiming himself as the "Hitokiri Battosai" which was the name Kenshin received when he was still an assassin. The woman happens to teach at the swordsmanship school and continues to fight as the man tarnish's the name.

Kenshin decides to help the woman by defeating the man quickly and Karou discovers that Kenshin is actually the Battosai. Grateful for his help and noticing that he is actually quite kind and not cruel as his reputation portrays him she offers him a place to stay at her dojo.

Kenshin accepts the offer and settles down making lifelong friends with an orphan of a samurai family, a doctor, and a former army soldier. Though he makes a life for himself here in his new home he also attracts many enemies from the past and new enemies as well.

After living in the dojo for a while Kenshin gets wind that his assassin successor is planning to overrun the government and take over all of Japan. Fearing for the safety of his friends he decides to go to this assassin and defeat him to ensure his friends stay safe. Though he leaves without telling them anything they join him in the fight for their freedom. Reluctant at first he accepts their help and in the end he defeats his successor who dies of a rise in body temperature due to some burns he had received.

When Kenshin and his friends return to Tokyo it is discovered that Kenshin had actually been married to a woman named Tamoe who was accidentally killed trying to protect Kenshin from a surprised attack. His late wife's brother decides to seek out revenge for the death of his sister which he blames on Kenshin and kidnaps Karou leaving behind something that looks similar to Karou for Kenshin to grieve over. He later finds out that Karou is actually alive and he and his friends take off to rescue her.
