Mulder is missing and Scully is working at the FBI’s new Counterterrorism Center under the direction of a new boss. Scully is called out to investigate an airplane crash and is introduced to the new agent in charge of the case, John Doggett. Scully is not exactly thrilled to be working with him, but together they must navigate a complicated investigation, including a witness who refuses to cooperate with the authorities.
Meanwhile, Mulder is on the run and seeking asylum in a foreign embassy after being accused of murdering a man who had connections to the government conspiracy regarding alien life on Earth. The Lone Gunmen are helping him, but they are being surveilled by the government.
As the investigation into the airplane crash continues, Scully and Doggett discover that the crash may have been caused by a terrorist attack. The witness they were trying to track down earlier may have valuable information to their investigation, but she is not the only obstacle they have to face. The government may be trying to cover up the cause of the crash and the investigation leads Scully to suspect that there is more to the story than what she is being told.
As Mulder continues to evade the government, he connects with a former adversary, Alex Krycek, who may have the answers he needs to clear his name. Krycek offers Mulder a deal, but can he be trusted? Mulder also receives a mysterious message from a former informant which leads him to believe that aliens may be involved in the conspiracy.
With Mulder missing and Scully working with a new partner, the dynamics of The X-Files has changed. Nothing is as it seems and the stakes are higher than ever. As the investigation into the airplane crash and the conspiracy surrounding it continues, Scully and Doggett must navigate a complex web of lies and deception to discover the truth. Meanwhile, Mulder must stay one step ahead of the government and the mysterious forces at play if he is to clear his name and expose the truth about the government's secrets.
