In the aftermath of Godzilla's attack on Tokyo, Japanese search teams recover samples of the monster's tissues. But the team is attacked by mercenaries from Bio-Major, who steal the samples. As they make their escape through a subway tunnel, they themselves are gunned down by a mysterious assassin. He steals the tissue samples and takes them to the Middle East nation of Saradia. With the help of Japanese geneticist Genshiro Shiragami and his daughter, Erika, the Saradians hope to engineer a new plant species that can thrive in their deserts. But the lab is bombed by Bio-Major agents and Erika is killed. Five years later, Shiragami returns to Japan. He has managed to splice Erika's genes into some roses in the hope of keeping a part of her alive. Knowing that the roses will someday die, Shiragami joins a project using Godzilla's cells to create a nuclear energy eating bacteria. Knowing of the regenerative powers of those cells, he splices them into the roses in order for them to live forever. Bio-Major agents and the Saradian assassin break into Shiragami's lab to steal the Godzilla cells. During their gun battle, they are attacked by a plant creature. One agent is killed, but the other escapes, as does the assassin. The next day the creature, which evolved from the roses containing Erika's cells, appears in a lake and is quickly dubbed Biollante. The volcano where Godzilla is trapped erupts, freeing the monster. He first battles the Japanese Self-Defense Force and its new Super X II aircraft, then takes on Biollante. Godzilla uses his atomic breath to apparently destroy Biollante. The JSDF attacks Godzilla with rockets containing the nuclear energy eating bacteria. They weaken him, but do not stop him. Biollante is reanimated when its spores fall to earth. In their final battle, Godzilla falls into the ocean and Biollante's spores return to space.
