Set in Mumbai, the movie Mr. X is a thriller that revolves around a man named Raghuram Rathod (Emraan Hashmi) who works as a senior scientist in a research facility. Raghuram is deeply in love with his colleague Siya Verma (Amyra Dastur) and wants to marry her. However, their boss Aditya (Arunoday Singh) has other plans and tries to blackmail Siya into marrying him.

One day, Raghuram is caught in a lab accident that leaves him with the ability to become invisible.
