The Secret of Kells is a fictional interpretation of the history behind the famous Book of Kells. Brendan, a young apprentice scribe, lives under the shadow of his strict uncle, Abbot Cellach, and is forbidden from leaving the abbey walls. He befriends a visiting master illuminator named Aidan, who is working on the beautiful but unfinished Book of Iona. When Aidan asks him to gather gall nuts to create ink, Brendan chooses to disobey his uncle and ventures out into the surrounding forest. There he meets a spirit named Aisling, and the two quickly become friends.

Brendan soon learns that Aidan cannot finish the Book of Iona; he has lost the Eye of Collum-Cille, a magical magnifying glass that once belonged to a Celtic deity. Despite the impending threat of a Viking attack, Brendan is determined to find the deity's other eye so that the book can be completed. Together with the help of Pangur Ban, the illuminator's cat, Brendan and Aisling travel into the forest to face the unknown.
