Confused and frightened, Akiyuki finds himself on the run from both the Northern Government and his own people, who fear the destructive power of the Xam'd. Along the way, he meets Nakiami, a mysterious girl who seems to know more about his transformation than she lets on.

As they flee through the war-torn countryside, Akiyuki and Nakiami encounter a number of other Xam'd, each with their own unique abilities and motivations. Some are aligned with the Northern Government, using their powers to wage war on the peaceful citizens; others have joined together to form a resistance movement, fighting back against their oppressors.

Through it all, Akiyuki struggles to come to terms with his new identity and the devastating power he wields. As the conflict rages on around him, he must decide whether to use his abilities to fight for justice or to succumb to the darkness within.
