Shiki struggles against the monstrous Elsie, but after she tauntingly reveals Ziggy's failed dream of finding Mother, Shiki's excitement over being able to fulfill Ziggy's dream allows him to assume a more powerful form and defeat her. "Elsie" then changes into a small alien creature, revealing her to be a parasite mimicking Elsie's form. The real Elsie congratulates Shiki from a nearby fleet and rewards him with the ship, having been entrusted by Ziggy to deliver it to Shiki to begin with. Engaged in a battle with the Interstellar Union Army, Elsie provides cover for Shiki's group as Weisz thoughtlessly activates the ship's warp drive and sends them near Blue Garden. While the group cleans the ship - during which time Rebecca discovers a bath that gives her powers similar to Ether Gear - Shiki activates an android built by Ziggy named Witch Regret, who reverts the ship to its original form, the warship Edens Zero.

Shiki's group takes Pino with them as they attempt to leave Norma, but the Aqua Wing is blocked by an energy field surrounding the planet. Weisz, who has stowed aboard the ship to evade the police, uses his "Machina Maker" Ether Gear to modify the ship to bypass the field into outer space. The group is contacted by the present-day Weisz, who explains that they did not travel to the past, but that Norma's time was consumed by a space monster called the Chronophage, reverting the planet to an earlier state and creating the young Weisz as a duplicate of his past self. The Aqua Wing is suddenly captured by Elsie and brought aboard her ship, the Skull Fairy, where she threatens to sell the group into slavery. Determining the Skull Fairy to suit his group's needs, Shiki challenges Elsie to a duel over ownership of the vessel, which is infested with shapeshifting alien parasites. Upon reaching the ship's bridge, Shiki is startled to find a skull-faced Elsie.

Weisz follows Pino to Sibir's base and rescues her from the gang, claiming her for himself. After Shiki arrives with his group and defeats most of the gang members, Weisz hijacks the group's motorcycle and escapes with Pino, inadvertently taking Happy with him. Sibir apparently crushes Shiki beneath a hydraulic press before pursuing Weisz with his Knight Gear mech, leaving Rebecca defenseless against the Foote Brothers, Sibir's remaining minions. Shiki survives and crashes into the basement, where he finds a dying robot resembling Michael, his best friend from Granbell. Unable to repair the robot, who reveals himself and countless similar robots to have been scrapped by Sibir, Shiki furiously chases Sibir down and defeats him along with the brothers. Sibir's bird familiar activates the Knight Gear's self-destruct mechanism to kill Shiki, but Pino disables the mech and saves him, inspired by his compassion for machines. Meanwhile, Elsie approaches Norma, with her ship's interior now covered in an organic growth.

At Weisz's house, the stranger escapes from an ambush arranged by the crime boss Sibir, whose gang the stranger has deserted after stealing a briefcase from him. Later, Rebecca deduces from a news broadcast of Shooting Starlight's founding that her group has somehow traveled fifty years back in time to the year X442, with the stranger being Weisz's past self. After being pursued by Sibir, who mistakes them for Weisz's allies, Shiki's group hides in a bar to avoid further altering history, but they immediately re-encounter Weisz and are forced to explain their circumstances to him. While investigating Weisz's briefcase, Shiki accidentally opens it and finds a small android inside named E.M. Pino, who possesses an electromagnetic pulse (EMP) that disables machinery and Ether Gear. Suffering from memory damage, Pino remembers Sibir as her new master and fearfully returns to him, leaving behind a B-Cube recording of him mistreating her and erasing her memories of her original master to exploit her EMP. Angered by Sibir's cruelty, and learning from Pino's maintenance log that she comes from the present year X492, Shiki's group realizes that history has already been changed and agrees to rescue her.

Shiki returns to Shooting Starlight to complete his registration, but continues to be belittled by most of the guild members; Rebecca is treated similarly by her guildmate Labilia Christy, a more popular rival B-Cuber, whom Shiki publicly humiliates for teasing Rebecca's amateur content. Disenchanted with the guild, Shiki proposes that he and his friends embark on their own adventure by finding Mother, believing that recording evidence of her existence will help Rebecca's channel and prove the guild wrong. The three travel to the planet Norma to obtain a more spaceworthy ship from Professor Weisz Steiner, Rebecca and Happy's benefactor, who constructed the latter's body; they are missed by Elsie, who identifies Norma as a dead planet. After crash-landing on Norma and arriving in Weisz's house, the three are held at gunpoint by an unfamiliar young man using the professor's name. In a flash-forward 20,000 years in the future, two astronauts investigating a barren world discover a pair of human remains along with Rebecca's recording device, which is inscribed with the words "Edens Zero".

Deciding to appoint Shiki as their bodyguard, Rebecca and Happy take him to the planet Blue Garden to register him into Shooting Starlight, an adventurers' guild. Shortly upon arrival, Shiki is ridiculed by the guild's members for personally recognizing a hologram of Mother, who is widely regarded as a mythological goddess that exists beyond the Sakura Cosmos. After Rebecca takes Shiki outside in embarrassment, Happy is captured by a member of a street gang, leading Shiki to chase them down. Rebecca pursues them while recalling her childhood with Happy; in a series of flashbacks, an orphaned Rebecca and Happy meet each other in an alley, living peacefully together until Happy is fatally injured in a roadside accident. Back in the present, Happy reunites with Rebecca and transforms into a pair of blasters that she uses to defeat the gang, revealing that he was given a mechanical body to survive the accident. Meanwhile, the space pirate Elsie Crimson learns of Shiki's arrival on Blue Garden and prepares to follow him there.

A human child named Shiki is raised by the mechanical Demon King Ziggy at the Granbell Kingdom, an abandoned theme park operated by robots. Ten years later, content creators Rebecca Bluegarden and Happy visit the park to record videos for their online B-Cube channel. Following the deceased Ziggy's instructions to make many friends, Shiki disturbs Rebecca with his unprompted attempts at doing so with her, but she warms to him upon witnessing his friendship with the robots. The next morning, the robots become aggressive towards Shiki and Rebecca, seemingly influenced by a virus to rebel against humans. Gaining Rebecca's sympathy, Shiki reluctantly uses his gravity Ether Gear ability against his friends and defeats the castellan robot leading the rebellion. Rebecca and Happy accept Shiki's friendship and help him escape on their spaceship, the Aqua Wing, revealing themselves to be from another planet in a region of space called the Sakura Cosmos. The robots break down from old age shortly afterwards, having been forced to stage their infection to save Shiki from solitude on their own planet, Granbell. Shiki's departure is observed by a female entity called Mother, who ponders over his future.
