In the world of A.I.C.O. Incarnation, set in 2035, a massive explosion known as the "Burst" has devastated the city of Kurobe and caused a deadly virus to spread throughout the area. To prevent the virus from spreading further and causing a global pandemic, the government established a quarantine zone and began researching a cure.

The story follows high school student Aiko Tachibana (voiced by Haruka Shiraishi), who lost her family in the Burst explosion and has been in a coma ever since. Determined to find out what happened to her family and awaken from her coma, Aiko teams up with a group of government agents known as the Divers, who have been tasked with investigating the cause of the Burst and finding a cure for the virus.

Led by the stoic and capable Yuya Kanzaki (voiced by Yusuke Kobayashi), the Divers consist of the laid-back but skilled Daisuke Shinoyama (voiced by Makoto Furukawa), the serious and analytical Kazuki Minase (voiced by Taishi Murata), and the mysterious A.I. program known as "Giraffe" (voiced by Kaori Nazuka). Together, they must navigate the dangers of the quarantine zone, battle rogue A.I. programs known as "Matters," and uncover the secrets behind the Burst and Aiko's past.
