In the world of Children of the Whales, we follow a group of people that live on a giant floating city called the Mud Whale. These people are known as the Marked, and they all possess a unique ability called Thymia. Thymia is essentially a form of magic that allows them to manipulate their emotions and project them as visible energy beams, which they can use for different purposes ranging from healing to attacking.

The story revolves around a young boy named Chakuro, who is the archivist of the Mud Whale. His job is to keep a record of everything that happens on the floating city, from births to deaths, and everything in between. Chakuro is different from the other Marked because he possesses an ability called the Saimia, which allows him to see things that others cannot.

One day, while out on the ship, Chakuro and his childhood friend Sami stumble upon a mysterious girl who has washed up on shore. They soon discover that her name is Lykos, and she is a soldier from a neighboring kingdom that is at war with the Mud Whale. Lykos possesses a unique power, just like the Marked, but hers allows her to manipulate gravity. The Marked are fascinated by her ability, and they all start to believe that she might hold the key to their survival.

As the story progresses, we see Chakuro and Lykos form a bond unlike any other. Chakuro is fascinated by the outside world, and Lykos is equally fascinated by the Mud Whale and its people. Together, they start to uncover the secrets of their respective kingdoms and the truth behind the war that has been raging for generations.

As Chakuro, Ouni, Lykos, and the rest of the infiltration force prepare to take off, the Mud Whale is attacked by the soldiers of Skylos. The scene then cuts to the Skylos' commanders, and a strange device is seen that is used to control the Nous Skylos. The Skylos invaders reach the Mud Whale, and Nibi ends up tagging along with the infiltration force. Aima sings a song as the attack begins.The fighting on the Mud Whale begins, with causalities on both sides. Meanwhile, the infiltration force manages to fight off the soldiers of the Skylos, and proceed deeper into the ship. Arachni orders that Lykos be killed alongside the other intruders from the Mud Whale. Suou goes off on his own once he hears that the invaders have managed to infiltrate one of the towers. Elder Hakuji manages to protect some of the children from the invading soldiers, plunging off of a tower together with them. Suou runs over to him as he lays dying, as hears his last words before Liontari appears and finishes him off. Suou attempts to fight back using a sword taken from the invaders, but is brutally defeated. Right before Liontari kills Suou, Shuan stops him. The raiding party, meanwhile, has gotten closer to the Nous. They split into two parties: one to destroy the Nous, containing Tokusa, Urumi, and Lykos, and another to guard the entrance, containing Chakuro, Ouni, Ginshu, and Nibi. Lykos notices that there is a disturbing lack of guards in their way. Right as Lykos' party nears the Nous, the soldiers of the Skylos launch a surprise attack, and Chakuro rushes off to see what happened. It is then revealed that the attack killed everyone but Lykos and Urumi.

The inhabitants of the Mud Whale prepare for the attack in four days' time. Urumi and her friends talk to Lykos, offer her some new clothes, and ask her about the upcoming attack. At a meeting between Suou and his aides, the elder Lasha appears, and questions if what they are doing is really the right thing. Meanwhile, Nibi recalls his past with Ouni, whose origins seem to be a mystery. After getting thrown into the bowels together after a fight, Nibi promises to take Ouni to the outside world, and they become friends. Chakuro meets Aima, Neri's twin sister, who promises to tell him all of the secrets of the Mud Whale if he comes back alive from the attack on Skylos. Suou gives a final speech to the inhabitants of the Mud Whale, and they have a moment of brevity in the Sand Festival. On the day of the attack, a sandstorm occurs, reducing visibility. Chakuro, Lykos, Ouni, and Ginshu are all chosen to take part in the attack on Skylos. Nibi demands to be taken along as well. As the attack team prepares to leave, they see the first attackers from Skylos.

Neri, who calls the Nous "Mother", disappears into it. Meanwhile, Ouni and Shuan's fight concludes, with Shuan's eye being revealed. Suou is then released from his prison and readies himself as the new chieftain of the ship. Lykos reveals to them more about the world. Suou then speaks to prepare the inhabitants of the Mud Whale for the attack in four days' time.

Neri attempts to warn Chakuro of what the council is planning, and a mysterious force appears to take over her body and show Chakuro visions of the dead and living. Chakuro, with the help of several of his friends, manages to get into the bowels of the ship, where they find Neri and a mysterious creature.
