Yurika Misumaru, the captain of Nadesico, is determined to prove Akito's innocence and sets off to Earth with the crew.
While en route to Earth, however, the crew encounters a large fleet of Jovian Lizards, a group of aliens who are long-standing enemies of humanity. The Nadesico is forced to engage in battle to defend itself. During the battle, Yurika and the crew discover that the Jovian Lizards have no intention of invading Earth and are instead targeting the Nadesico because it possesses advanced technology that they want to get their hands on.
Despite the threat from the Jovian Lizards, Yurika and the crew continue on their mission to clear Akito's name. They try to gather evidence that can prove his innocence but they are met with resistance from the Earth government. The situation worsens when the Nergal Corporation, the organization that originally designed and built the Nadesico, decides to betray the crew and hand over the ship to the Earth government.
With the Nadesico now under the control of the Earth government, Yurika and the crew launch a daring plan to retake the ship. They are successful and manage to escape from Earth, but not without being confronted by their former captain who had betrayed them.
