Sydney Bristow is a spy working for SD-6, a secret organization posing as a black-ops division of the CIA. She has been attempting to take down the organization, however, her efforts have led her down a dangerous path. In the previous episode, "The Box (Part 1)", Sydney and fellow SD-6 agent, Marcus Dixon, went undercover to retrieve a powerful bioweapon. Both were captured and incapacitated, leaving them unable to report back to SD-6.
As the season continues with "The Box (Part 2)", Sydney is trapped in a box underground, infected with the bioweapon she was sent to retrieve. The bioweapon is deadly, and if not treated properly, will result in her death. Her father, Jack Bristow, is also in danger of being exposed as a double agent within SD-6. Meanwhile, Sydney's best friend, Will Tippin, is still trying to uncover the truth behind Sydney's secret life as a spy. He is getting closer to the truth but realizes the dangers that come with his pursuit.
With the clock ticking, Sydney's allies must work together to save her life and prevent the dangerous bioweapon from falling into the wrong hands. The team includes Marshall, the tech genius who works for SD-6 but has been secretly aiding Sydney, and Michael Vaughn, a CIA agent who is sympathetic to Sydney's cause. They must find a way to rescue Sydney, retrieve the bioweapon, and stop SD-6 from carrying out their deadly mission.
